Bishop first showed up on the scene and accused Gambit of being the Witness, the last person to see the X-men alive, and was suggested to be the traitor that killed them. Later they found out that Gambit was not the traitor, it was actually the Professor as Onslaught. They still considered Remy the Witness, even in the Gambit series they showed the Witness in the future with red/black eyes and calling himself Remy LeBeau. Later in the Gambit/Bishop series the Witness was a blue-eyed man that Gambit had known since he was a child. Bishop showed confussion, but believed that they were not the same person. Witness can basically be in many different place at a time, be it present, past, or future. That is why they call him the Witness, he sees everything, a power that Gambit does not have. The character has fallen off the register since the limited series, so Marvel has not really defined the character.
